Welcome to IWETHEY!

New Are you overlooking something?
I've used eReader to read a few books on my iPhone. Just tap the display and it'll show a status overlay, which includes a slider with where you are in the book. You can see that in the 1st screenshot:
http://itunes.apple..../id284499993?mt=8

While I haven't used it, it looks like the Kindle app has a similar slider, seen on the 2nd and 4th screenshots:
http://itunes.apple..../id302584613?mt=8
New Nope.
Recall that I said "physically".

I don't miss the physical book for romantic reasons (turning a page, smell of the paper, all that stuff). I have discovered, however, that I instinctively use the progress in the book to gauge the story (which is why I hate excerpts at the end - they throw off the count). And I gauge the progress through subconscious physical cues from the book.

The slider bar is a poor substitute for the physical cue for me. If the iPad uses a visual cue of the number of pages left (I haven't tried one enough to know if this is the case) then it might be a suitable substitute.

Welcome to Rivendell, Mr. Anderson.
New gotcha
I'm the same way about the progress thru the book, but found the slider in eReader worked OK for me. It could be because of how small the iPhone's display is that I found it an acceptable way to show it.

Looking at screenshots of iBooks, such as the first one in this review:
http://www.tipb.com/...view-ibooks-ipad/

It doesn't look like they reinforce how far along you are in the book. Looking at the image, keying off of the spine area and the pages visible on either side, it appears as if they were exactly 1/2 thru the book, though based on the page count it's really 1/10 of the way thru.
