I was almost turned off from seeing this movie because of the bad reviews, but it actually turned out pretty good. If have never followed the comic book or seen the previous movies it might be a bit hard to follow, but since it is the the third movie I don't think that will be a problem.
This movie covers the mutant "cure" store line and the phoenix story line. Though of course they have to abberviate the phoenix story immensly as that one ran more then a decade in the comic book. They have to cover them quickly, but they manage to show how both stories have more then one or even two sided. They show both why some mutants hate the idea of a "cure" and why some favor it. They cover how both Xaviar and Magneto have made moral compromises while still showing why Xaviar is a better person then Magneto.
Action wise the movie is nice in that there is no gore, but neither do they hold back. They never dwell on it, but quite a few people are killed over the course of this movie. The action is a bit cut up in places, but overall flows fairly well. There is only one big story hole, but it isn't critical to the plot.
They did pull a fairly big rewrite by making the Juggernaut a mutant and not talking about his background, but that simplifies things quite a bit. Not as much stuff slipped into the background, but I think doing much of that would have messed up the already quick paced plot.

My kids liked it
Although I preferred Halle Berry with the longer hair and Famke Janssen with the short dark hair from the first two movies.
Kelsey Grammar was the perfect choice as actor for the Beast/Dr. Henry McCoy character.

Nothing to do with the comics
The story hole was at the end, where Warren Worthington appears out of no place to grab his dad out of the air. Yes he can fly, but he can't fly coast to coast in a few hours.
The only way he could have managed it was stowing away on the plane when the X-Men flew out. But this isn't shown in the movie at all.

Yeah, I noticed that.
Did you notice the one where it was a nice and bright day when they got on the bridge, but when they got off it was the darkest of nights.

There's another one
In the comics, Juggernaut gets his power from a mystic jewel, not a mutation.
Therefore, Leech's powers shouldn't have any effect on him.
In any event, Vinnie Jones did a good job with the character and I enjoyed the chase with Kitty Pryde.

That is more of a story revision
I mentioned that above in my review, but that really didn't bother me. Like Deathstrike in the second movie, they have simplified everything. And unless they where going to make a Juggernaut movie, trying to go into the differences of his background would be pointless.
I did like the Juggernaut of movie, it captures his personality at it's worst pretty well. And they did as well with his apperance as they could short of animating the character.

I don't think they mentioned her name at all, but the female with claws that Wolverine fought near the end was clearly modeled after the Deathstrike from the comic book. The comic book Deathstrike didn't get her claws the same way the Wolverine did, but she was Japanese, has huge cybernetic claws, a similar fighting style, and has been a foe of Wolverine for some time.
X3 was actually worse in that regards, all of the mutants that Magneto recruits in the movie are based on regular characters. But their characters and powers where so modified that I didn't recognize most of them.

I've got another oddity (spoiler)
I enjoyed the movie...usually a 3rd in a series is simply terrible (batman anyone)...but with the ground littered with "cure"...why was wolverine forced to kill at the end????
So, while I enjoyed it...and the ending didn't really bother me that much...we had one love interested "saved" by the cure and one other ended like it didn't exist.

I can thing of two rationalizations for that. First, and more plausibly, Wolverine may have thought that stopping and grabbing any more right in front of Pheonix would have been suicide. She had just killed most if not all of a large group of soldiers that had tried to use the drug on her. Secondly, he might have considered killing her to be more merciful.

Question about movie/comics
what was the deal with the robot head in the training session? It seemed to signify something by some of the reaction in the audience.
Also thought it interesting how Star Trek had to explain the holodeck, but now it's a common enough concept that they where able to use one w/out having to explain it.
