The separation is only halfway.
The State cannot interfere with religion. But religion is allowed to interfere with the State all that it wants and is able to. And they attempt this very frequently, sometimes with success.
However the inability for a religious organization to close the loop, take its influence over politics to help support itself, lessens the incentive for religion to mess with politics for bad reasons.
