I think that if you only have one partition on the USB hard drive marked as bootable, then it won't care what other partitions are there. Similarly with copying an ISO to a partition.

tl;dr - you might need to repartition the USB hard drive, but you should be able to do that without data loss. (Always have a backup of critical stuff, of course.)
