New AIM (or compatible) server
I've been asked if there is an instant messaing server that we can use inhouse.

There seems to be MANY.

Is there a particular one I should focus on?

Requirements:
Server runs on Linux.
As little change as possible on the desktop.
Free would be nice, but not a requirement.

Comes with OS X Tiger Server, if you want clicky clicky admin.

apt-get install jabberd, if you don't.

There is even a Webmin Admin Module for it.

Best of all, it can be configured to be a gateway for all the others as well, if that were the case.

Jabber has so many "doesn't get in your face and annoy the hell out of you" features it is scary. The others pale in comparison.

gaim, gabber, JAJC are just a few IM clients that work with it, there are TONS more.

gaim probably the best option for it, but then you have to install the GTK runtime for Windows. Not a big deal, but still note it.

The only one I don't particularly care for is Gush. I believe it is a Flash Based client. I couldn't get it to "feel" right and it was at best clumsy... though it does look awesome. "Look" being the keyword there.

Lots and LOTS. Also, Jabber is what Google is using, but without the "inter-server protocol" enabled.

Which just happens to be GAIM Done Right. (It's based on libGAIM).

New There used to be.
Groupchat/JUD was difficult to get going on 2.x, but it's sorted now.

Go with 2.

Use the one you are more comfortable.

We jabber.iwethey.org is v1... and it is stable. Never segfaults, aborts, looses comms etc...

I've seen some reports a while ago about it just exiting without anything useful... but I believe that was v1.99.something or Alpha stuff.

To me, The choice is simple, I'd use v1 mainly because I know it better. V2 might just be up your alley.
