New But *how* do I add them?
I know where the files are, but I can't figure out how to tell Eclipse about them. When I created the project, I was able to define all the libraries that it would reference. I apparently missed a couple. Now I can't figure out how to add more references.

New Project Properties -> Java Build Path -> Libraries
Add external library.

New No luck
I don't see a 'Project Properties' menu item. I select the project in the Package Explorer and select properties and get "No property pages for JDoc". (JDoc is the name of the project.)

New Ok, since it's not working anyway ...
I'll delete it and try to re-import. I see that Eclipse has cvs integration. If I plan on using cvs would it be better to put it in cvs first check out from cvs straight into Eclipse, or import to Eclipse and create the repository from within Eclipse?

All the Eclipse project files will be where they are supposed to be and it is the easiest route by far.
