Look no further than the first phrase of the first amendment

Congress shall make no law respecting an establishment of religion, or prohibiting the free exercise thereof;....

Written by Jefferson, this amendment was for the explicit purpose of [link|http://www.usconstitution.net/jeffwall.html|seperation of church and state]. And yes, intent and history do come into play when discussing the constitution.
